Can someone please tell me which of the above two sentences is correct? Also, is finish a better alternative for complete here?

Both sentences are correct. ( IMO )
The second implies that you finished your work before you completed the three years, therefore WOULD is exactly right in this context.
Completed,( done, worked ) is by far, the better word to use.

OK Daemon, let me rephrase that. It is as if you and I were talking about your PRESENT employment situation. You tell me that you have left your employment by adding :-
" If I had stayed there another two months, then I would have worked there for three years."
