This isn’t entirely clear, but it seems to refer to the length of time that their stay exceeded their permitted stay.

This seems to me like it might be a paraphrase of a formal ruling.

“…with a ban on re-entry into Thailand equal to the number of days by which their stay exceeded their permitted stay.”
