I don’t understand the latter sentence “That’s one less fly, on the other hand.”
I wonder ‘fly’ is verb or noun?

I believe that “fly” in the second sentence is definitely a noun.

That is:

When you swat a fly [noun], you kill one of God’s creatures. On the other hand, that is one less fly. = If there were 50 flies before you used

your swatter, there are now only 49 flies.

“fly” is a noun (meaning small flying insect). When you kill a fly, you reduce the number of flies by one.

“on the other hand” is expressing a contrast with the first sentence. The first sentence is suggesting that killing flies is bad; the second sentence is suggesting that reducing the number of flies is a good thing. The effect is slightly humorous.
