The only version of this expression that I hear used is “on second thought”.
I can’t recall ever having heard someone use this expression with the plural ‘thoughts’.
However, it would be common to hear someone say “He’s having second thoughts”.

I’d imagine “on second thoughts” has an ellipted “having” between the “on” and second". So the plural would seem more logical.

When I was writting “on second thought” I was having second thoughts if it is right, and my dictionary supported the “on second thoughts” version, but I heard “on second thought” a few times in a cartoon, so I cast away my doubts
