You are correct. I means the weather.
It is more common to say this without the negation.
It would be nice if it was cooler.
It would be nice if it didn’t rain.
It would be nice to have millions of dollars.

This is like saying you think it is nice, and ask if the other person agrees. It is sometimes a rhetorical question and does not expect an answer.
