Well, I think you should say ‘Has the problem been cleared up yet?’. ‘Clear’ would not refer ‘us’.

There is an expression which possibly you were thinking about - ‘Let’s be clear about this’. This is used when you want to clarify a situation and you then state exactly what you believe to be the case.
