When the man says ‘He’s paid his dues, covering city politics all these years.’ about his colleague, he is saying that he thinks the man deserves a promotion (his own column) because he has put in so much work for the newspaper over so many years and gained a lot of experience.

Literally, if you have ‘paid your dues’ you have paid what is owing.
