‘Your time is up’ suggests that you have used the time allocated to you. For example in a quiz tv/radio programme a competitor has to answer a question within 30 seconds. If they don’t answer within that time, their time is up - it is now too late to answer the question.
‘Your time is over’ is usually more serious in its application and suggests that the time to do something or to have done something is now gone and in the past. A young tennis player can play tennis for a long time without getting tired. An older person can’t play as energetically as they used to and would say: My time is over for playing energetic games because I get tired very easily.
