Neither.

We won the game despite having too few players.
We won the game despite having fewer players.

They don’t mean quite the same thing.

I only think (not very sure) if you mean that you won the game in spite of the shortage of two players, you may say: We won the game despite having two players fewer (than the other team).
(Here you may have heard people say: despite having two players [color=red]less, which is not correct)
