Does the first sentence not have negative connotations? Isn’t it implying that his being tall is -in the context- a bad thing?

‘He is a little too tall’ would perhaps imply that his being tall in the context is a bad thing.

That would definitely carry the negative connotation, but it is possible to omit the ‘too’ as Navi has done and view the sentence in the same way.
The greater context would then clarify the use.
