Sentence: We are after the Police department.

Is this correct:

“We are after the Police department.” (The context is we have to get some work done by this department, we constantly talking to them to get this done)

“we will go after the police department”

It is correct though common sense needs to be applied or it will be misunderstood.
Similarly, you could say this (though it is just as likely to be misunderstood)
‘We are chasing the Police department’

Informally, you might say
“We are nagging the police department.” - this is not so open to misinterpretation.
Formally, this is possible:
“We are urging the Police department to supply us with this work/information.”

Thanks Beeesneees, for your reply.
