Pay by your cell phone.
Pay from your cell phone.
Pay with your cell phone.

And what about this one:
Enable your customers to pay you directly through their mobile phone bill.

Perhaps it would be better to add ‘account’ in order to avoid confusion?

Pay through/with your cell phone account.

This:
Enable your customers to pay you directly through their mobile phone bill.
seems perfectly understandable to me.
