Please someone let me know which of these sentences are correct.

In order to develop safety management practices that are relevant and effective, a clear understanding of what is a hazard and what is a safety risk is essential.

The first is correct, E2.
‘is essential’ needs to be linked to ‘a clear understanding’. If you use that second comma then you are effectively ‘unlinking’ both of those phrases.
