Please help me to understand the meaning of “happen to know” in the below mentioned sentence.

Are these sentences correct

How come you are here?
How come you were there.
How come you had arrived before him?

Should I use the phrase “How come” the same way with all the tenses?

‘How come’ is simply an informal way of saying ‘how’ in the sense of ‘What was the situation which led to those circumstances’
Your sentences are an informal equivalent to these:
How are you here?
How were you there?
How had you arrived before him?

Reading the sentences “How are you here?” and “How come you are here?” I think there are different meanings:

“How are you here?” means of transportation; e.g. by car or bus.

“How come you are here?” related to “For what reason are you here?”

Is my thought correct?

If the question were asking about transport, I would expect, “How did you get here?”
